What does this statement mean: Humans use logical systems whose root structures are not apparent. As critical thinkers we develop tools for explicating and assessing the logical systems in which we live.

Humans do use logical systems whose roots are not always apparent. Due to semantical  and structural complexity of the language and also because of using emotional reasoning rather then statistical humans can favor different things due to their personal experiences and feelings. Critical thinking involves critique and clear and reasonable judgments involvement which eliminates the part where humans would favor  rather then reason. Critical thinking also involves analytical reasoning and as defined by the definition:  "the process of actively and skillfully conceptualizing, applying, analyzing, synthesizing, and evaluating information to reach an answer or conclusion"
