Indonesia invaded because:

Expansion was made easy by the vacuum in East Timor, and Indonesia wanted more territory. Also, there were a lot of fears that the democratic government would surface from the infighting in the East Timor region. Another reason is that having an independent East Timor would persuade the Indonesia provinces to consider flouting away too, because the country stretches many miles and has many populated islands thus keeping it controlled and together.
