I have built a few hondas myself and the first mistake you made was getting a two wheel alignment or only adjusted the front, leaving the rear unaligned. Then you replaced the rotors which ultimately throw off the front alingment and still leaving the rear unaligned. All the modification you made are good, however, you never properly aligned all four suspensions. This is the issue you are having at best case. At the worst case, were are experiencing that wear and tear that happens over time in the half shafts meeting the transmission. Even if you replace the half shatfs this will not matter as its going to be the teeth on the transmission gearing that has been grinded down. I would recommened changing the rear rotors and reallinging all four corners than reasses your issue. If the pulsating is still evident, you are now considing the half shafts and motor/tramsmission mouts and associated gears.
