Lets talk about what a metaphor is and a few examples from the text:

What is a metaphor?: It is when a word or phrase is attached with an object or action that it is not completely applicable (or possible)

Basic examples are: It is raining like cats and dogs, or when Pigs could fly etc. 

" I tried to climb into Jem's skin and walk around in it" (p.57). 

Scout in this quote is not literally trying to crawl into Jem's skin, but rather metaphorically stating that she would like to learn what he feels and understand his feelings.
